I have a 100 year old home and none of the lines or measurements are symmetrical or straight. My wife and I are attempting to put up board and batten and the lack of an option to have the board spacing even is driving me nuts. I just wanted your opinions on how best to approach this.
The main question that I need answered here is: Does the spacing have to be perfectly uniform in all gaps, on every wall? Wall dimensions below:
Main wall: There is a window, but it isn't centered. --To the left of the window: 56.25in --To the right of window: 53.375in
Second large wall: --94.375"
Corner between two doorways: --21.5" meeting 37.375"
Corner between doorway and built-ins: -- 41.25" meeting 27.375"
I know that the spacing between boards here is gonna be all messed up. Is it just something I have to accept and make as pleasing to the eye as possible?

You're overthinking it. None of these dimensions matter. Install it as if it were real boards of a consistent width, and batten strips. Ignore the windows and doors and other stuff. If you want the (typically older, from the use of real cedar 1×12s) look of 12" boards, measure a wall, and split any extra evenly at either end of the wall. Unless you can simply cover the extra little bit with the trim. In other words, your 109 5/8" wall gets either a 6 13/16" 'board' on either end, or just let the end 'boards' have an extra 13/16" of width. The 94 3/8" wall is easy, the end 'boards' are 11 3/16". If you're doing the more common newer 16" board look with 1×4 battens, adjust accordingly. The longer wall gets a 14 13/16" 'board' on either end, and the 94 3/8" wall gets 15 3/16" end 'boards'. Edit: Or, if you prefer, work from the windows. That will wind up looking ok too, and you're the only one who'll notice either way.

I used to do ceramic tile, which is very similar to your issue (even looking spacing) First steo is to figure out if you want to center on a feature (door, window, etc) or on the wall itself. Your post implies you wan to center the pattern on a feature. The next step then is to figure out if you want to center a board, or a joint on that feature. I would figure this out by figuring out first which option looks bet on the feature (fat or skinny board on each side) and then the same at the ends of the wall. Bigger boards will show less difference than skinnier ones. The final consideration/option is "can you fudge the spacing between the feature and the ends of the wall?" Unless you break out a tape, your eye won't really notice if you space the boards an extra 1/8 to 1/4 inch along the wall if it helps the overall pattern look better. We did this all the time with tile walls. adding an extra 1/16 to each grout line could take us from a sliver of tile at the corner to a full tile
