As per your clarification that you simply mean the jumper is missing, to my knowledge on the majority of modern motherboards, this simply doesn't matter. The two pins that you bridge to trip the RTC clear are wired, but the third pin doesn't really do anything and is simply there so that the jumper can remain in the machine.
That said, for the issues you're having it couldn't hurt to reset the CMOS and then immediately do a clean flash of the newest BIOS revision and reset your settings from scratch. In the absence of a jumper, you can simply bridge the two pins for a few seconds with a screwdriver or pocketknife.

What seems to have worked is removing the jumper from clrtc for several seconds and putting it back in place. It is possibly more complex a sequence, but now that it's working I can't have a chance to try again, until the 'chassis intrusion' gets triggered again.

Try inserting one of the old 8GB sticks of RAM into Slot 1 on the motherboard to see if your PC will boot up with just that one stick, if not, you will need to take your PC to a PC Shop, your BIOS may need to be re-flashed.

Changing out the RAM didn't work, unfortunately. I ended up going to a PC shop and they got it up and running again (not sure how, but I'm happy to have my computer back).
