In reality, San Francisco is the USA's 17th most populous city.
For an alternate history project I'm working on, I need to make San Francisco the USA's 2nd or 3rd Largest city as of 2012. This alternate San Francisco should rival New York City and Chicago by way of having significantly more skyscrapers, taller apartment buildings and an urban design somewhat reminiscent of Chongqing, China in the sense that all available space is used and overlapping buildings are not out of the question.
What events, if any, could have allowed San Francisco to become the USA's 2nd or 3rd Largest city circa 2012 and Los Angeles to be the 4th?

Not with its current borders. San Francisco is the peninsula jutting out into the San Francisco Bay. It's total land area is 46.9 square miles. By comparison, New York City covers 472 square miles, LA covers 498.3 square miles, Chicago covers 243.5 square miles, and Philadelphia covers 142.7 square miles. Additionally, most of land in LA, New York, Philly and Chicago is flat, whereas San Francisco is decidedly not. So, not likely. Oh, and whereas Manhattan is basically one big chunk of granite, San Francisco is made of much wobblier stuff (there's actually a high rise in San Francisco that didn't lay its foundations deep enough and is slowly falling over). So, not likely. If you include the entire Bay Area, though, it's possible.
