You cannot learn to read without annotated note names unless you practice reading without annotated note names. Literally all it takes is 2 weeks, 15-20 minutes a day, of drilling the note identification exercise on musictheory.net to learn the notes. In the amount of time you have spent manually annotating notes, and the amount of time you will spend trying to find software to process pdfs to annotate notes, you could just learn the notes.
