So I get that they end up together in the musical. My question however is does Fiyero remain a scarecrow or does Elphaba manage to change him back. Cause running off leaves a lot of unanswered questions.

As they say in the movie, a spell from the Grimmerie cannot be reversed, he's stuck as a Scarecrow. Yes, running off leaves a lot of open questions, but that's the point. They're running off to start a new life, they don't have the answers to those questions themselves. It's intentionally open-ended.

Sex is definitely off the table if he stays as the scarecrow. And they can’t be around horses anymore. They’ll just eat all his straw.

Why Elphaba and Fiyero make sense (basically an essay cause i have no life)

Glinda judges him superficially (i.e. what he is/represents; similar to possessing an object/trophy someone like her is supposed to have because of her, and both of their, status) Elphaba ends up judging him for who he is (though she does initially judge him superficially which is why she is cold to him at the start). It's very much like the theory of why King Edward VIII and Prince Harry both fell for the American divorcees they did (i.e. Wallis Simpson and Megan Markle). These women (having not grown up among the British nobility) could see past the Royal status of both men to who they were in ways that perhaps the other women they dated/were pursued by couldn't. Something I want to know about the Scarecrow and Elphaba during Wicked and The Wizard of Oz

Alternatively: What we know of as “The Wizard of Oz” (movie) is basically a propaganda piece based on the story(s) told by the Wizard/Morrible (and not “corrected” by Glinda, at Elphaba’s request).
