The Apollo astronauts had to tape a bag to their butts. The bag did not have a perfect record of containing feces. From space shuttle on through the ISS there has been a toilet purpose built for the craft. The one on the shuttle was vacuum based. Of course for space walks, takeoffs and landings, they can’t get up and use the toilet so the wear a Maximum Absorption Garment—basically a diaper.

surely, if you peed in space, then it would just float threw the atmosphere- so is that it?. is space literally covered in astronaut pee?
surely you couldn't have a working toilet in space- like a proper system

They do have a toilet on the ISS ( International Space Station). It works on suction. The Astronauts' pee is cleaned and filtered and used as water supplies, as is all the water on the ISS, the water in the air they breathe out and sweat out, pee, everything. Water is really heavy and costs a lot to ship up into even low Earth orbit.
