It's weird, but to me there's such a distinct difference between Matt Cohen as Michael and Matt Cohen as John that he even looks like two different people to me. It's his expressions, I think, and the way he carries himself. idk maybe it's just me. But I don't really see him as either one all the time, it's totally dependent on the scene. if they ever did a spinoff that took place during the early days, when Sam and Dean were kids--perhaps a Bobby origin story as mentioned here before, or perhaps just a story exploring their childhood more--they should unironically have Matt Cohen play John Winchester again. He is now about as old in real life as Jeffery Dean Morgan was when Supernatural started. It would actually work, age-wise.
