I bought a Shark Navigator and am curious if this piece of foam on top of the filter is supposed to stay inside the vacuum or is just packaging.

That's the pre-motor filter. Wash it once a week; Sharks use incredibly ineffecient cyclone technology, meaning these filters clog quick. Failing to do so will burn out your motor, which is unrepairable thanks to Shark's anti-right-to-repair mentality. More on reddit.com
