When designing for iOS interfaces, how do you set your typography scales? Should I be using points or pixels when using a IOS native font, like SF Rounded for example. What's the way to do this properly?

Designing in PX, devs have processes in place for the conversion in points if they need to. I’d just go with the Human interface design best practices for typography and make sure that devs and designers are on the same page when handing off the project

Depends if on the dev you’re working with but usually I’ve never had an issue setting this up from px. Some devs would like it in pts but not a massive issue for most. I usually wouldn’t go any less then 16 for body text and 12 for caption
