Sadly I dont think you would be able to scan 1,3,5,7,9 and then 2,4,6,8,10 and combine them 1,2,3,4,5,etc. You would have to do it a page at a time unless Brother provides a TWAIN, WIA, ISIS driver that will do this for you.

Late to the party, but maybe this can still help you or the next person. Best software that I know is NAPS2 (Not Another PDF Scanner). Its free, open-source, no bullshit or bloat. After youre done scanning both sides, select all scanned items and Reorder > Alternate Interleave. I think thats what you were looking for.
