Why not create a folder called Docs and in there create new entries for your password protected documents. Title it the document title and either put the password in the default password field, or create a new custom text field, call it “doc pass” or something and add the password there.

I use a Record Type of Secure Notes and call it "Document passwords". I put them all in one record since I don't have that many of them.
