when the cast makes it into the secret part of the lab near the end of the film they look at the terrariums right before kingpin gets his meeting with the raptors. i cant seem to find a still here they focus on a tree frog (which shows these are the DNA sources) and some lizard if i remember right but not directly in focus was a newt of some kind sitting at the bottom of an aquarium on the rocks with its expanded gills clearly visible.

frogs, cuttlefish and newts all can stay underwater for extended periods via skin-oxygen absorption or gills there is no way if the dinosaur is built as a weapon these facts are missed by both the military aspect and the geneticist. if the traits truly were unknown which i doubt this likely also would have slipped by whatever incompetent observer this missed the color changing skin.

the indominus is never shown in any water and it is stated it does not understand itself yet. it over looks the water at the waterfall but does not go in. i believe this is set because you are not supposed to see it in the water not just as a way for the kids to escape it. it is so when it is taken under by the mosasaurus it learns as the ultimate predator it is not limited just to the land. the mosasaurus is said to only eat when its hungry when it is fed the sharks during the show so after eating sharks, people and pterodactyls it may not have the hunger or ability to eat the indominus. rather, it would just drag it to the bottom to drown it for later, an impossible feat...
