Just so I am clear, even if the practice is focused solely on prayer to God, burning sage (smudging) is still considered a pagan practice and against the authority of God. Even if the intention is not an act to manipulate the spiritual realm, but as an act of prayer and as an offering to God.
I'm finding verses on using incense (though the word "smudging" clearly isn't mentioned, neither is sage I believe, but I could be wrong) in the Bible (Psalms 141:2, Malachi 1:11, Exodus 30:7-8, Revelation 8:3-4, Revelation 18:13, Leviticus 16:12-13, and others)

As an engineer, I believe that whenever something in nature works, it does so for a reason. We use science as a tool to try and apply a methodical process to better understand the world around us, but material science has its limits. We require observation and measurement in order to record consistency in cause and effect. This helps us refine our understanding. Many assumptions go into our experimentation and the quantum sciences indicate that no system may be safely insulated from the observer affecting the outcome. With all that said, we press on and continue our venturing into the unknown as best we can.
I am personally inclined to subscribe more to the holographic universe theory where all of what we know as physical matter is really just a projection of information. Everything is energy and energy is everything. To me this makes the most sense in understanding some of the weird science aspects that challenge classic Newtonian physics models. Psychic abilities would be nothing more than the soul's natural subtle energetic senses picking up on the information it is connected to. In the illusion of a holographic universe everything is just information and physical separation is an illusion. It makes sense to me that if all that existed was intelligent energy that it would find a way to manifest a conscious interactive experience to help pass the time. I mean, eternity is a long time to be bored, so why not?
So if we consider that everything is energy and energy is everything then perhaps the different elements and different organic compounds are all just different frequencies. Think of it this way, the brain interprets EVERYTHING in frequencies. The light that comes into the eyes is just information. Sound frequencies picked up by the ear are just information. All the senses are interpreted as information through frequencies. What if the frequency of sage just happens to be one that is unpleasant for non-physical entities? Similar to the frequencies of skunk spray smells being unpleasant to us. It is something to think about.
I don't blindly believe that sage is magic. I don't dismiss it because it doesn't make sense on a physical level either though. On an energetic level I believe there are answers to many questions that we may have about why certain things work. The ancient mystics do seem to have had a lot of answers that science is only just now beginning to catch up on. The ancient Chinese acupuncture points seem to line up to points on the human body where electrical resistance drops. Dr. Emoto discovered that consciously blessing water changes the molecular crystal structure when observing ice crystals under a microscope. How is this possible in a physical world of cold dead matter? It makes sense if that seemingly cold dead matter is really just an extension of the infinite energy that is everything, including you. Consciousness is that which binds us all, but also gives us the illusion of separation so we can have experience.
