Why use the Office Deployment Tool ( https://config.office.com/officeSettings/ ) to rollout Microsoft 365 Apps via Intune on new laptops that come pre-loaded with the Microsoft 365 Apps pre-installed?
Any advantages? Should it be done this way? If the user logs in with their work account, the applications become licensed either way, so what is the difference?

When you use the deployment tool you can customize the Office package. So it depends on your management style. Some companies want complete control over what users get (like finance) and others employer their users to configure their own computers (think BYOD). You can also tell which package the user gets, current channel versus semi-annual channel, etc. When using semi-annual channel for most users you should put at least 10% of your users on current channel to help prepare your service desk for future questions. Download the tool and deploy a test and you will see all the configuration options. Some have drawbacks. Like, I want to choose for users to only download three months of mail into their Outlook OST. But if you choose something to enforce, users cannot change the setting. So, in short, it comes down to how much you need to control. Whatever you enforce you need to deal with the drawbacks as well as the benefits.

I use the tool to push out Office installs via scripts. It allows for a customized install for the user. Being able to pick things like pin to taskbar, if you use things like shared activation, 32bit vs 64bit, things like that. I've also run into some issues with a few of my clients that have tools that hook into Office. They don't like the preinstalled versions because it seems to be some sort of new app rather than a Win32 version, so the 3rd party programs can't hook into it properly.

I do not think your needs could be achieved.
As Office ProPlus 2016 belongs to Office with MSI technology, but ODT (Office Deployment Tool) is apply to Office with C2R technology, such as Microsoft 365, Office 2019, the retail versions of Office 2013 and Office 2016.
There is no Product ID for Office ProPlus 2016 in "List of Product IDs which are supported by the Office Deployment Tool for Click-to-Run".
To deploy volume licensed Office 2016 and 2013, we could use OCT (Office Customization Tool) to customize MSI-based Office.

The Office Deployment Tool treats any product ID without a version specifier as Office 2016, so ID="ProPlusVolume" should be what you want, although I haven't tested it.
