I'm new to Mekanism so I've created the standard fission reactor, turbine and plutonium/polonium pellet production set up following the quest line. The quest line has you create a fission reactor with a single control rod assembly set up, but I can see the turbine allows for a greater max flow rate than the heating rate produces. Am I able to deactivate the reactor and alter it after it's completed and running without it blowing up and irradiating my area? Based on the quest descriptions, I think as long as I don't touch the waste pipes it should be fine, but I really don't want to have to start over if I'm wrong.

Yep, you can scramble and restart the reactor as you like. The real danger is overflowing buffers, (waste or steam) lack of coolant or like you've said machines and pipes with nuclear material in them. Pro tip: build a safety switch and a hazmat suit. Edit: Don't rebuild your reactor while he has waste in it, for obvious reasons. ^

Mekanism in my experience is a bit finicky when it comes to multi blocks when you leave the chunk it's in. I would advise setting up a dimensional stabilizer from Mekanism which is basically a chunk loader to avoid reactor going bye-bye. As for why I recommend this I've had a full size reactor explode on me because only half of it was loaded.

October 28, 2015 - At first it starts fine, set injection rate to 98 (because my fuel production is higher than my consumption), I hook the reactor up to an Evilcraft eternal water block, the water tank maxes out, and it starts generating steam and outputting it. The 17x17x17 turbine I made fills with steam and starts generating ~116 MJ of power. The overclocked universal cable (since I am also using Evolved Mekanism in my game) doesn't max out in capacity as it transfers the energy to the 100TJ battery I built.
