We studies that multiplication means repeated addition of similar quantities. But when we take that ideology to physics, it doesn't feel right. For example, F = ma, what does this even mean? Are we adding the mass, acceleration times or vice-versa? What does this even signify?
Sorry if this question is a bit related to physics and kind of philosophical but I'm very curious about it. I want to understand this to the very core.

I like to think of them as proportional linear systems. :) Let me deconstruct that. If I take an object and apply a force F to it, I find that it accelerates by a value a. If I change the force F, I find that a changes in proportion. So F in proportional to a or F=ka (for a system with fixed mass) If I change the mass of my object, I find the same: as I change the mass of the object I need to change the force I apply linearly to get the same acceleration. So F=kma. If we choose our units appropriately, we can get rid of the constant and F=ma. Not sure if it is what you were looking for, or if it will help any, but I hope it will.

"Multiplication is repeated addition" is one of the most harmful things we are taught in elementary mathematics. It works only with whole numbers, and leads to misconceptions like "multiplication makes things bigger", and confusion when it comes to multiplying things that aren't whole numbers. And as you mention, if we have units involved, repeated addition makes no sense (what does it mean to add m/s2 a kg number of times?) Multiplication is about scaling. Multiplication by 2 makes things twice as big. Multiplication by 0.5 makes things half as big. If you're multiplying by a whole number, this coincides with repeated addition. So something like F = ma means that if you double the mass, you double the force. If you halve the mass, you halve the force. And so on.
