The info box for resetting Chrome settings says "This will reset your startup page, new tab page, search engine, and pinned tabs. It will also disable all extensions and clear temporary data like cookies. Your bookmarks, history and saved passwords will not be cleared."

Does this process close all your open windows and tabs? It doesn't say that it will but it doesn't say that it won't. Anyone know for sure?

When it says it will "disable all extensions" does that mean it will remove them or just turn them off?

If you enabled to start with tabs from your last session, then all your opened tabs will be there! It turns off all extensions and resets search engine ant theme but leaves everything else as is! You keep your Bookmarks / History / Passwords etc!
