Apparently you can use free letsencrypt certs, but then you have to manually set up new certificates every 60-90 days to keep them valid. Importing GoDaddy Certificate Still Pending - 2016 Server
Check to see if the private key is there. The Exchange GUI won't prompt you if there is a problem, it will just sit there after you perform the action, blink, and the status remains the same. If you use the EAC powershell version it will throw the error that the cert doesn't have a private key. The visual GUI EAC won't tell you that. Maddening. It took me a couple of days to switch to the powershell version of EAC and it was an AHA! moment. Renew Godaddy Exchange certificate

GoDaddy will issue the new certificate using your previous CSR. However that has already been used so will not work. Therefore generate a new CSR using the Wizard in Exchange and use that with GoDaddy. If they have issued the certificate already then use the rekey procedure to get the certificate issued.

I think we may be missing some details but I'll have a go....

Is the SSL from GD?

I'll assume your domain is with GD and use PS for a host? If that's the case, GD can't help.
